Like Weasel said , You can re-skill and get your homun skills and call back the same homun you had before re-skilling.
You can also re-skill and Not get the Homun skills , and the time you decide to get the homun skills back , You'd still have the same Homun.

on a side note that has to do with homunc's,
when alchie's trans, do they lose their homunc's for good, or just until they get the skill back?
